Near the start of Metroid Fusion, Samus loses her power armor and they make her a new one out of Metroid Goo. The extra Samuses there are instances of a parasite which is mimicing her. As for why they start manifesting as Naked Samus and fucking the shit out of each other, that's just the artist being amazing.
