Well yeah Athena is a virgin but she had also developed some feelings for Kratos particularly which is stated by the guys those who made the games www.youtube.com/watch?v=GL2a0OPa5Ho&t=251s
And its also reflected in the novelizations, its heavily implied she has feelings for him.
There were a couple of scenes in gow1 novel were Zeus notices her growing fondness for him, and the scene where she and Zeus watch the battle between Ares and Kratos, it pretty much confirms she has feelings or affections for him based on her reactions, and Zeus also teases her "This spartan boy means a lot to you?" and she's flushed with shame.
Also her convo with Hermes you mention, In GoW2 novel when once again Hermes tries to flirt/seduce her, she says "If I did desire to end my chastity, Hermes, it surely will not be with you"
looking at it from a perspective, she might have someone really special to her in her mind with whom she would want to lose her virginity.
We know that special man to her is no other Olympian, then based on other 'evidence' its surely Kratos.

Kratos didn't reciprocate, if he would have I have no doubt they would have ended up in a relationship and Athena would have lost her virginity to him, only him.
