Mystic Heroes, this game was my crack during the PS2 days. Fighting the Mamba was a bitch. I hated the Tai Shan battle with a zeal. Maybe not technically obscure but still.
I really love "Rule of Rose" for the playstation 2, I believe. It's a great horror game with less than average gameplay, but the story is fantastic.
Okage: Shadow King for PS2. The only RPG that I know of that makes the silent protagonist bit a major plot point. The main character isn't actually mute, it's that everyone ignores him for the more interesting characters in his company.

Actually, I've beaten it. It is a truly great game. It's a shame Square hasn't made a sequel (Xenosaga doesn't count), or at the least ported it, like Capcom did with Breath of Fire 1 and 2 on GBA. :(
